Perhaps they are the same people, born in Scotland and Connecticut, married in Hunterdon, NJ, and died in Virginia (now WV)?
I was thinking this is a tad early for middle names. If his *wife* was the Barnes, there is no justification for his having Barnes as a middle name.
I would also say that the likelihood of his wife Mary being born a Duval is extremely small - Duval is French, not German. She may have had an unrecorded Duval husband - the Duval(l)s were plentiful in the Middle Colonies, especially Maryland.
All in all, very suspicious.
Unfortunately it looks like the online tree sites have copied each other and I didn't find reliable information about either Elizabeth (Sarah) Barnes or Joshua Allen elsewhere, although there is information in the Overview.
I'm having issues believing that a Barnes from Connecticut married a Scotsman in Hunterdon, NJ and moved to Virginia with him. The Overview does not mention a stay in NJ for Joshua Allen of Scotland and Virginia either.

Joshua Allen and his son, Barnes Allen, came from Scotland to Virginia, from there to Fort Pitt, thence up the river to what is now known as Hepzibah, or the Allen farm, five miles from Clarksburg.
Note: His place of birth has also been recorded as Kingwood, Hunterdon, New Jersey and Virginia, so perhaps he emigrated from Scotland to New Jersey, then settled in Virginia, which became West Virginia in 1863. (Immigration records have not yet been found)

My thoughts on Joshua B Allen’s family so far:
- Leave without parents until / unless we can find records. Once we straighten out more we can tag member Richardson Allen for example for his thoughts. Tag his “seen as” parent profiles in about. Merge back the two Joshua’s, I think he was the only one.
- DAR calls him “Joshua B. Allen”
- Connecticut > NJ > WV is possible. But he could be a Scots Irish immigrant to NJ / Phili; I’d bet on that so far
- first wife Elizabeth Barnes Mother of Son Barnes Allen; her parents unknown
- 2nd wife Mary (unknown) widow Swigart
Set up a separate Elizabeth Root & separated the 1st wife of Joshua B Allen from parents. If she married in Hunterdon NJ her Barnes parents were there also.
It looks like there’s a case to be made for Joshua Allen as son of William Allen & Sarah Allen of Hunterdon NJ.

Several descendants of New Jersey Allen's believed to be related to Ananias Allen have tested in the Allen DNA project. See http://www.familytreedna.com/public/allan/ New Jersey Allen's group is listed on the results chart as Group I, subgroup e.
I am from Isaac Allen b. 1770 NJ d. 1849 in Butler Co. OH. I don't know how my paper trail of genealogy connects up with my DNA matches yet. (Kit 109360)
Kit #8241 (in our group) is from Joshua Barnes Allen (1728-1810) son of William Allen(1699-1756). And Kit #95964 is not certain of their connection, but believes it is through Gislem Gershom Allen (1734-1810ish) whose father was Ananias (1699-1757).
If you were able to have your DNA tested, you could determine better whether you fit into this family in NJ.

Elizabeth Barnes b 1726 of Farmington married Job Root of Kensington, at Farmington in March 1754. According to the Root Record, he was the son of Thomas (son of Caleb, son of John) and Sarah Dudley. Their children included Job Root of the Revolutionary War.
Can anyone find the parents of Sarah Root ?

Clearly Joshua Allen had a first wife, and someone submitted a pedigree sometime naming her Elizabeth Barnes, born about 1730, married in Hunterdon NJ to Joshua. That’s all I got. ). She’s not the same as Elizabeth b 1726 of Farmington who died in Kensington CT in 1778 as the wife of Job Root, who survived her.
