I am confused. If William Clift *1666 was born in Scituate, did his mother travel across the Atlantic alone and pregnant? Since there is no place of her death mentioned, it is hard to tell.

Or had William Cliffe travelled back to England at some time where he passed away?

If I were you I would research on William Clift, Sr. - perhaps the parents are in error

He was not born in Scituate. He was born in Essex. At the age of 7 he was shipped to America, presumably by family that wanted his inheritance for themselves.
