I noticed the step daughter mentioned in the will is named Agnes, so it sounds like she may have been the daughter of his wife Agnes. He does say she is the daughter of "the wife that last was" so it seems they are both of the wife Agnes not Margaret.

I believe "the wife that last was" refers to Margaret, since at the time when he was writing is will, all three of his wives were dead. Online family trees confirm this reading. I cannot find many that list Agnes as the mother of John and Agnes Cole. I'd be happy to change this when sources are found.
